It's mostly because he is an SCP. The Foundation will search for anomalous beings or objects and take them into their custody regardless of willingness. him giving himself up willingly was having to do more so with the fact that he was unconsciously inciting violence and such, which he didnt like doing. Similar to the little girl SCP who accidentally kills people even though she doesn't mean to do it. Theyre anomalies, and containing them is sometimes for the benefit of themselves as well as others.

Just getting into the SCP thing, super interesting and a great spin on the mythos. In the SCP universe, and if we apply Lovecraft’s ‘rules’, holding Cthulhu in the facility would have been a strategic mistake.
