Given that the transporters had to map every atom in a body so they could transport them, then said transporters should be able to be used to isolate each hostile germ or element in the body and remove it.

These transporters probably weren’t that advanced enough yet, remember in the TNG era they could isolate weapons and remove or deactivate them vs here they could still be fired in transit

Transporters were still pretty new and not very trusted, especially on sick individuals.

​@terryjwood Even in Kirk's time, intra ship beaming was sketchy. I think the original series did it once and Scotty still wasn't comfortable with it.
