For me the whole point of Assassin's Creed is that you're supposed to have a character that BLENDS in society to avoid suspicion. Also having a character to move around in samurai armor as an assassin defeats its premise...

That premise even made sense in why our characters aren't real people because they blended with the crowd and were just a random person to historians. Yasuke being an assassin makes no sense since supposedly we are watching the players ancestors, Yasuke is famous(somewhat), any offspring would be hunted by the templars, or would have to live hiding from everyone. Plus what 4thsurviver said, hard to blend in when your're basically the only black person.

I'm a bit late, and don't take it as defending the game, but : They kinda did a precedent for it (defeating the premise) in... Assassin's Creed Syndicate, where you played the London Twins : Jacob and Evie. They both had differents "skill trees", and while the story was overall the same you had a different approach of situations. That's the same (according to some rumors) for Shadows. Yasuke as a Samurai would have a more upfront/brawler kind of gameplay. Naoe as a Ninja (Assassin ?) would incarnate the Stealth gameplay. Now, if you want to ask "why make a game named Assassin's Creed and one of the characters isn't an Assassin".. I don't know, I don't really care (I got burned on UbiSoft bland games almost a decade ago). I would assume that's propably because they have 0 integrity, felt pigeonned in the stealth niche and wanted to do action games now. (proof being they don't do GhostRecon/SplinterCell games).
