Homelander has a really counter-intuitive idiosyncrasy where he wants people to challenge him rather than simply have a department of yes-men, but he also can't stand it when his authority or image is undermined. He needs to have his ego stroked, but also be advised rather than capitulated to at every turn. It's a knife's edge to walk, and he will more often than not simply co-opt your advice and pervert its intentions for his own ends.

What's terrifying about Sage is that she's exactly what Homelander was lacking. Homelander has the subtlety of a nuclear explosion, he's too visible, and all he knows to do is kill. He's not strategic or particularly intelligent (not more than average), but Sage completely compensates for that.

He's DEFINITELY more intelligent than average, season 1 emphasized that. Even here, he figured out exactly what would appeal to Sage enough to get her on The Seven. He's just too heavily ruled by his emotions, which Sage isn't. On top of being much smarter.

It makes sense that sage aligned with homelander. She's smart and, most importantly, acts with only logic and no emotion. A truly logical mind with no emotion to balance it is super dangerous. Think about it, if she helps homelander, she's going to rid the world of humans, which she sees as interior. If she doesn't, she pisses off the most powerful person on the planet she knows she can't beat.

Sage could 100% be doing what it seems like she's doing, but she is also the smartest person in the world. It is entirely possible that she has formulated a whole multilevel plan that we won't grasp until she is deep within it. I say this because even I, with a very average brain would realize I need a plan if Homelander comes to my door in search of an ally, but ALSO she said "like Caesar," and that's ended with his own people knifing him in the street, so I think that was a hint.
