I always feel it as 5/8+9/8+5/8+9/8+5/8, broken down as |2+3|3+3+3|2+3|3+3+3|2+3|, then repeat. Every line is symmetrical this way, with a 5/8 measure in the beginning, middle and end of each line, with 9/8s between them. Then the one line that is different would be 8/8+9/8+8/8 (|2+3+3|3+3+3|2+3+3|). Also symmetrical.

For me it's most intuitively broken down by alternating measures of 5/8 and 6/8. I figured it out on my 5th or 6th time of casual listening (don't ask me how xD). 5 + 6 = 11, then 11×3 is exactly 33, and the song actually turned out to be something like 33/8 or 33/16 if I recall correctly. Maybe that helps someone 👀

Pneuma = spirit. Maynard likens this to a breath. "Born of one breath, one word" I feel like it is a fitting ending because it's the way a breath ends, fading away

Hard to ignore Danny since this song is really a showcase for him, I've always thought of the main 4/4 riff as the chorus where Danny gets to "sing." Then there's his amazing solo. Of course it doesn't keep the other band members from doing cool stuff too!

@23:08 or so, Adam does have keys or synth next to him on stage and I believe that's his synth. Tool has a lot of hidden gems. Watch Invincible live sometime and check out what Danny does.

My favorite counting of how to count Pneuma is from "Giovanni Zaccaria Bass", a strange youtuber. He (and subsequently I) count the main riff of the song as 9/8 5/8 repeat 5/8 repeat whole (9/8 5/8 9/8 5/8 5/8) Not great with reading music so not sure as to the proper terms for repeats but it feels the easiest to understand and 5/8 stays consistent. Incase no one searches out the video, the 9/8s are broken into 3s and the 5/8s are broken to 3 and 2. The (what I call) turn around at 10:46 in this video is more complicated and I am unsure if Giovanni's is easy or if there is an easier method but I am not gonna break that one down here.

👏🏼👏🏼👏🏼 6/8 8/8 …. Is exactly how I count this (except for counting 7/8 instead of 2/8 + 5/8). The only passage that keeps throwing me off until this day is the one at 25:19 in your video. 😂
The amazing thing to me is that those fills are written and they are exactly the same on the live show is there on the album. I say that as a non drummer I'm not sure how impressive it is but it's impressive to me.

I usually agree with your takes on the endings of songs, but I disagree with you on this one. IMO the ending isn’t anti-climactic. It is post-climactic. Meaning the song climaxed, then they played the ending which brought the song full circle back to where it started. On my first listen back in 2019 my main takeaway from this song was how much I liked the ending.
