The thing that nobody notices is that Arceus is immune to Literally ALL Pokemon moves. His shards make him immune to every move, but if he doesn't have his shards, he would be clapped easily by mega rayquaza. We have already seen him being immune to Dialga, Palkia and Giratina's attacks in his movie. But nobody notices this, his shards are overpowered, which makes him immune to every move, and is able to attack his own moves with 100% more compatibility. For example, If A Pokemon attacks Arceus with a dragon move, then Arceus will not be affected by it, because he already has shards of all types. But if he didn't had his dragon shard, he would've affected by the move

*Daniel Vicol In the games, Arceus can only hold one plate at a time, making him mediocre. However, the anime takes a big dump all over that giving Arceus the ability to hold all plates at once, which gives him STAB on every move, and resistance against most moves. So in the anime, given that Arceus has all plates (Now including the pixie plate from gen 6), Arceus is a fine contender for number 1, even if he doesn't have the highest stats or best moves. (Also in the anime, arceus is an actual god and not just some strong legendary pokemon) Don't get me wrong, i'm not saying he's the strongest, just that he can contend for the number 1 spot if anime logic is in play.

Gen 1 mewtwo was broken for many reasons, first of all it's a psychic type having no proper weaknesses, also the special stats were combined into one and mewtwo can take as much as he hits. Well in hoopa and the clash of ages , he didnt stand longer after getting hit by one small shadow ball from hoopa to avoid twister as a protection and you are expecting him to survive the giant shadow ball user pokemon. Mewtwo can literally throw 2 shadow balls in 1 sec while it took 5 seconds for hoopa to throw one small shadow ball. Talk about dragon accent, teleportation is the simple answer. Ever heard the proverb" Knowledge wins against power" . Only arceus can defeat mewtwo . Your raquaza didnt even handle 2 deoxys and you are expecting him to defeat the speedest pokemon in the whole world.Mewtwo can defend hyperbeam with barrier and for draco meteor , speed is enough. Talk about twister , again teleportation is the simple answer, its attack power is only 20 btw. Mewtwo didnt even inch in episode 46 also he was stable in movie mewtwo strikes back until mew turns up and starts playing. So its game over for strongest dragon pokemon .

And the twister that you mentioned took on some of the most powerful attacks by the 3 titans head on and still survived. And it's no easy task protecting something but it is very easy to destroy something. Rayquaza had to take on a lot of attacks to protect the tower. If not for that, he could simply have dodged them. You can actually see his speed in this when he was dodging kyogre's origin pulse.
