I took some trains in Africa with dudes on the top of the train, and I did ask, and they were charged, but seems like it was a bit of an informal arrangement. The proper berths and seats in the train were charged through the company (believe state owned, but...), whereas the guys on top were sort of left on for a small amount made directly by the train officials, so they weren't just riding for free.

I had about 15 years experience working with Autism, after that I got a different job that happened to be near a large train station - can confirm. If I were to take a guess, it's the mechanical aspect and that trains (are supposed to) run to a schedule. Sorry, boring response, but you're not wrong ;)
