Don't know if you worked this out yet, but when you tried to do the cargo line you clicked on the passenger symbel and not the cargo one, so the cargo train was trying to run as a passenger train, hence the reason it was trying to go on to the passenger side of the station.

any ideas on how to make train stop to load and unload on both directions. Basically my rain runs from station 1 to 4 making stops at stations 2 and 3 and then goes back to station 1 passing through stations 2 and 3 without stopping. If i add them to the route, train stops but nothing happens.
