I thought the -100 Δv significance was that the EMS was unreliable when it started at 0.0 so they found that setting it to 100 worked better.

I think you might actually be right about that. I believe it has to do with the Thrust Stop logic when you use SCS Thrusting instead of P40 Thrusting that messes with the accuracy of the EMS accelerometer.
