Punk is short for punk rock 🤷‍♂. If you want to be picky about what "rock" is, most of these don't count. There's pop punk, nu metal, hard rock, new wave, etc. At least Basket Case is not as bad as Twenty One Pilot's Ride which is hip hop or alternative rap. You also have Roam and I'm Just Ken which are pretty firmly pop sub genres.

With In the End Chester didn't hate the song he just preferred heavier songs especially at that time. He didn't think it should be a single on Hybrid Theory but he admitted he was wrong and loved singing it with the fans during their concerts. It wasn't that he didn't want it on the album it was he wanted a different song to be a single from Hybrid Theory. His favorite song from Hybrid Theory to perform during concerts was Papercut.

Would you have gotten so worked up if they had included Cyndi Lauper's "Girls Just Want to Have Fun" without mentioning that it is a cover of a Robert Hazard song? What if it had been Soft Cell's version of "Tainted Love" without mentioning that it had been recorded in the 60s by Gloria Jones? Yes giving Mötley Crüe credit for a song they didn't actually perform shows a lack of editorial oversite and poor quality control. But not mentioning that a song is a cover is a non-issue for most people.

My memories are much more strongly connected to hearing the original version of "Smoking in the Boys Room" in the 70's than the Motley Crue version in the 80's. Likewise, my memories are much more attuned to the covers of the songs you mentioned rather than to the originals as well as half a dozen or more of Motley Crue's songs before this cover. The much more egregious goof was the mis-attribution of "Hot for Teacher" to Motley Crue rather than Van Halen as a great number of people in this thread have also pointed out.
