It's the floppy disk drives testing to see if there is anything in them, because back then a lot of people booted off of floppies instead of hard disks.

This just occurred to me, even though I've seen this video a couple times. How did the OS continue to function (e.g, recognize clicks and know what to do when a file is selected) when ALL of the files are deleted. It had a problem closing, so Apparition obviously didn't save critical files.

KS3385 Although all the files on the hard disk were deleted, the instance of Windows still usuable at that point had been loaded into memory (i.e. when Windows starts up). If you were somehow able to view the processes in RAM after the files had been deleted, the Windows shell, device drivers, etc were still in memory at that point. When the computer was restarted, obviously those processes were cleared from memory.
