Kai Ong well go easy on the films they are trying to get so much story stuffed into one movie and people like Trans theories try to make inferences on canon reasons for why one character was missing or something else. I mean I feel like the Bay movies have so much stuffed into them. For example they had so much story in TLK they could have made like 2-3 movies or something because that movie was force feeding us lore and expecting everyone watching to understand everything in the first go. I am not hating on the Bay movies I actually think they are good, but the only issue is how much stuff they put into one movie

Maybe what happened to Wheelie after dark of the moon was he hid somewhere in Chicago and after the events of AOE, Wheelie was relieved that he was found by Cade as one of his Autobot scavenger hunt, and allowed Wheelie to stay in the Junkyard camp, until the Decepticons raided the Junkyard. The best thing to say that Wheelie stayed in the Knight ship, in the cockpit with Drift and Daytrader so that he is safe and he will not be involved in the final fight due to his size.
