To be fair I can understand why he does: for the first side change he didn't know godzilla wasn't dead and he got beaten by ghidorah and since he was right next to them it was basically "bow or die" for rodan. Then during the final battle i believe it took so long for rodan to intervene because he didn't know what side to choose but ghidorah demanded him to attack mothra so he did. Then after ghidorah was defeated he thought godzilla was weak enough to challenge but he wasn't so he bowed to godzilla because he was again the alpha

Tbf Godzilla still isn't all that used to human tech, while Ghidorah's lightning powers could let him sense all the electricity in modern cities. Obviously, Godzilla ain't stupid and he's been getting slowly more adapted to our scientific advancement, like planes and nukes. But it does still make some sense that he'd be like "Wait, these human nests can cook up THAT much lightning for your fatass now!?" (just for clarity, Ghidorah does weigh 141,056 tons to Godzilla's 99,634 tons, over 41,422 tons more - bro is truly CHONK).

Y’all wanna know something crazy? There was a point in the movie (It was actually right after ghidorah clapped rodan) where Godzilla ripped off one of ghidorah’s heads. That head was used to control, and ended up taking over Mechagodzilla which is why he went crazy.
