Same thing happened with muto. When Godzilla released his atomic breath into muto's mouth, she died in that exact moment due to the heat but her head came off afterwards :)

Scylla's actually lucky because Godzilla actually gave her a second chance. He could've finished her in Dominion especially after she was causing trouble and attacked him. Tiamat, understandably, was not given that second chance. It also explains why Godzilla was ready to throw hands with Kong again. Granted he was getting carried away, but Gman was really getting fed up of other Kaiju not respecting boundaries.

Even though Scylla had short screen time, she did leave a somewhat impactful legacy on the world. After the battle, Godzilla made the Colosseum his new home since the structure reminded him of his old lairs in the Hollow Earth. After he sensed the Iwi of Malenka (that’s the name of the city they live in) telepathic distress call that Skar King, the Great Apes and Shimo had been freed from the Subterranean Realm, Godzilla used Scylla’s own strategy in order to prepare him for a rematch. He began stockpiling nuclear energy in order to evolve for the coming war. First, he stole nuclear energy from that power plant in France and then he absorbed the electromagnetically charged solar wind energy from Tiamat’s arctic lair (along with absorbing some of Tiamat’s DNA). Overall, Scylla’s nuclear comeback world tour helped Godzilla, Kong, Mothra, Suko and Shimo save the world from Skar King!!

I was actually stunned to see Scylla die since I read Godzilla: Dominion. She made a name for herself in the Monsterverse and her death showed me that Godzilla won't hesitate to kill his fellow Titans should they cause too much damage to the planet or piss him off too much. The MUTOs were basically Kaiju parasites, the Ion Dragon doesn’t really strike me as Titan-material, and Ghidorah and Mechagodzilla speak for themselves. We just saw Godzilla kill off a Titan that actually belonged in the natural order, which is sort of a revelation for me. And then later on, he kills Tiamat too 😢
