To explain what happend with you not being able to shoot anymore towards the end: You activated the 1st ability oft your nechramech, which is throwing a container that slows enemies. But it isn't automatically thrown, you just change in a "throw" mode until you have thrown the container (middle mouse-button). You can't use your main weapon until you do. Activating and then deactivating your 4th ability reset this however, so you could use your main gun again.
