Mystery dungeon protags might not have a canonical name (and a canonical form of each game) but they are still protags, and they have a distinct characteristics, plus their partners.. Explorers has a group of people that can qualify as a protag too, there's Grovyle, Bidoof, Igglybuff (wigglituff's childhood), Sunflora, and other characters in the guild

Summer's hair colors were a nod to the multiplayer option in Guardian signs. I've never read the official translated releases just the fan translated but the rival in the manga was named Green and the girls is named Blue. This makes sense since Red and Green came out first. Also in official artwork the rival is wearing a green shirt per his namesake and the girl is wearing a blue dress per her namesake as well.

Mii: Despite being a Pokemon Rumble Protagonist, Miis only appear in Pokemon Rumble Blast and Pokemon Rumble Rush. Pikachu, Oshawott, Snivy, and Tepig: The name of your team in Pokepark changes depending on which member you use most and what you do most often in-game. Squirtle: The Pokemon Mystery Dungeon anime, Team Go-Getters out of the Gate only had 1 episode, despite it saying "To Be Continued..." at the end. Piplup: I can't find anything. I guess since we are talking about Pokemon Main characters from anime, games, manga, spin-offs, i'm both surprised and disappointed that the diamond and Pearl adventures Manga series featuring the Main character Hareta (a trainer who lived with wild pokemon, and his supporting ally, Mitsumi. Hareta: probably the only pokemon protagonist to headbutt a legendary pokemon to stop it from raging. Mitsumi: Was formerly a Team Galactic Grunt, converted to a hero due to professor Rowan, and then became a temporary villain during an arc of the manga, only to switch back to the side off good afterwards

For Misty it is true that in the anime she isn't the only gym leader of Cerulean city but rather 1 of 4. She even fights Ash for his badge. So she just becomes the sole gym leader latter in the anime
