This story actually makes a lot of sense and gave me the chills. A former team plasma grunt just wanting to help Pokémon be free but being brainwashed and manipulated the whole time. Then going on a brand new redemption arc as a Pokémon trainer wanting to become the best and get revenge on the neo-plasma members that can’t be reasoned with.

You have such a wonderful balance of wit, whimsical playfulness, and strategic difficulty with your content. You've really carved your own niche in the quickly expanding nuzlocke community. You're so right about how awkwardly timed the Marlon fight is with the pacing of the story. While the exact point of the game where the evil team story reaches its climax varies from game to game, the league story usually gets put on hold when it does. Only other possible exception is the Sinnoh games, where the Galactic finale arguably starts the moment you get the sixth badge.

If I had to choose what I would like to see for your next challenge, I think a regular colosseum run would be awesome to see. It's a very challenging game to nuzlocke, and you'd technically already be a former member of Team Snagem. I've always wanted to do a nuzlocke of the game myself, so I'd be interested to see how you'd route it from a more experienced nuzlocking perspective. Also, I love how much this run highlights how brutal cheren can be in a nuzlocke. Especially challenge mode Cheren. There's not a ton of clear cut answers to him outside of a 5% riolu in flocessy ranch bc you can evolve it and it cleans despite not having a fighting move. Outside of that, it can be an absolute crapshoot with cheren with the lack of encounters you get early on. I wish more starting pokemon was like this (and not like rock half the time which almost always has a clear counter lmao), it's fun to have a challenge this early in an RPG with basic pokemon and little resources outside of your own craftiness. I guess Viola is the same way to a lesser extent surprisingly if you don't pick fennekin (and even then surskit can kinda shake you around a lil) and gen 7 has kind of a tough early game too with the totem and teacher/Ilima fights (with USUM having a decent amount of additional hard battles early on too).

I think you should do a Black/White playthrough where you only use pokemon available in Shaking grass, dust clouds, and rippling water. I know you haven't done a lot of B/W playthroughs since there's not a wide variety of pokemon before the first gym, so I think this one could be done. And since shaking grass isn't a thing until after the first gym, you can use the Dreamyard Monkey as your encounter since the monkeys are shaking grass pokemon anyways.
