I'll start by saying I know nothing of rabbits, but I was wondering if you can get diseases from eating inbred meat. Like, genetic diversity is a requirement for mammals and inbreeding always ends up with genetic defects. Basically, would it be better to have males and females from different warrens to keep the genetic pool clean?

It is important to be aware of genetic diversity when breeding rabbits, and it's always better to practice good breeding practices but inbreeding and eating those animals won't pose any problems. The only problems we may notice over time would be the quality of the temperment, features of the rabbits, quality of their health and such but nothing bad resulting from eating meat from inbred animals.
