Well, Doomsday clock is up and Superman wins by answering a question in the Docs own mind. Conundrum solved with another plot loop hole (not plot hole D.C. fans don't jump me)* I was impressed by the way the conflict played out because a straight forward fight would have been very hard to sell without perfectly quelling all arguments. The main thing that's too vague is SPO's powers of "Omnipotence", he can manipulate the very laws of physics sure which can be an advantage if it means disintegrating Manhattan and changing the laws to prevent him from reforming, but it's not established if that power extends that far, he only used it to create a universe and destroy others (might eliminate Manhattan if he can't reform in another universe, he is said to be omnipresent as well so he might survive that), and he said he couldn't preserve the other reality in time, so that kind puts a limit on that "omnipotence". Likewise, SPO may be virtually indestructible, but matter is matter and Manhattan can destroy that at a whim as well, so what if he disintegrated SPO first? It's pretty much an Unstoppable Force vs Immovable Object argument at that point.

Dr Manhattan exists outside of space, and is one with the very concept of time, which exists outside of universes -- at least in the original comics. You can completely destroy him, and he'll come back because he's an outsider looking in -- because he's one with a force outside of space-time. It would take the Flash to compete with him as the Speed Force is also outside space and time. Superman simply has a lot of game-breaking hype but unless Superman can dive into the very existence of time across the multiverse and destroy Dr Manhattan in that time-force, you'll never get rid of him. He controls time, thus he can simply age someone to their death in no time, turning his opponents to dust and not simply by manipulating their matter, except for the age of it.
