It's a fair point. Cinemasins missed this as well. That wasn't just Logan's skeleton desecrated and defiled...that was THIS Laura/X-23's Logan! Wade wouldn't kill her, he'd agree it was wrong and she deserves to maim him, but I don't see a way Laura would succeed in actually killing Deadpool. So she'd be angry and never forgive him in the family picnic Kumbaya scene here, but she'd eventually grow tired, and do other things. Including join Young Avengers?

This is the third time in Superhero movie genre where the hero has officially died and earn his happy ending; The first time was Avengers Endgame where Tony Stark (The Protagonist) died, and Steve Rogers (The Hero) got his happy ending, The second time was Shazam! Fury of the Gods and then last one is this movie where the opening confirmed that Logan did die, and this Logan has a chance to be happy. Alot of peoples who watch The Dark Knight Rises said that Batman story can go either way, He died protecting Gotham being a hero or He finally meet peace in his life and either answer would've been satisfied (Maybe I should have said a fourth time in Superhero movie, if you think the metaphor Batman died and Bruce Wayne has got his happy ending count) but here we got proof that both can happens to not just dark edgy anti-hero but heroes in general, depending on the writing.

Does Laura(Logan version of Laura, not comic) have an adamantium skeleton too? If so, she ought to be physically stunted as her body attempted to grow but is locked in place by this indestructible metal. I don't recall that ever being addressed in the movie. If not and only her claws are adamantium then she is substantially more vulnerable than Wolverine. You could attempt cutting Logan's head off, but unless you have an adamantium sword, his metal incased neck bones would stop it. There wouldn't be a thing stopping anyone cutting Laura limb from limb.
