You know on rewatching this something occurs to me. When Shaggy released his friends souls they wound up in the wrong body. Then ALL the souls in that bowl including presumably the people who'd already left the island and are scattered all over the globe get dumped out at once. It wasn't in the film, but the easiest explanation is that they went home to their separate Apts./houses (though it's clearly implied Shag & scob live in the van) and Velma as usual cracked the case by having remembered something she saw earlier. Deciding it was time to wrap up the case, they all decide to meet at the toy factory that night. So, they each drove there. Shag & Scob in the Mystery Machine, and the other three in the different vehicles each one owns. Sometimes the most realistic explanation is the easiest one.

A context for several of these "sins" is the fact that this movie was originally intended to be PG-13, in fact - as is mentioned at 13:17 - I read something about there being an R-rated cut. Some of the less-kid-friendly deleted scenes can be found on KZbin. That explains why there's still some sexyness left in the movie, and also why some of the stuff seems to not make so much sense - any time they have to edit for a softer rating, context gets lost and the whole thing makes less sense.

To be fair, Shaggy and Scooby had a very early movie Shaggy turned into a werewolf and met a bunch of literal monsters. And another one where he becomes a teacher for monsters. And then there are all the other specials and movies that were all about the gang encountering actual monsters and mystical elements. And then there are even other episodes where it's implied the supernatural exists, even if the villain of the episode turned out to not actually be a monster.

People are always irked this movie depicts the supernatural which 'never' happened in the show. Well, after _Scooby Doo on Zombie Island_ was released in 1998 I understood anything goes. You had Flim Flam from thirteen Ghosts, or Scooby Dumb who had LESS self preservation skills then Scrappy. scrappy at least wanted to FIGHT the monsters, Scooby dumb was well, too dumb to know she should flee from them
