Ohhh..you have to defeat it first in a random encounter in that particular forest. Once defeated it will drop the summon which can be learn from using the item from inventory.

If I didn't get Leviathan by the end game am I screwed? I can't figure out how to get to the waterfall.

Nope, if I’m not mistaken leviathan is not missable.

It's by submarine, not black chocobo. It's not missable, but neither is it required to finish the game.

I defeated them but don't have them in my summons.

Check your inventory. It’s an item that u can use to add them as your summon.
