An interesting fact, is that in this movie there were actually more Kryptonians than in Man of Steel. Since in Man of Steel there where only few kryptonians who survived the destruction of Krypton, between them the main members of the Sword of Rao. By the other hand in this movie, it seems that the entire army of Krypton survived the destruction of the planet. Implicating why there are so many Kryptonians alongside Zod. Taking into account the ones who were on the ground shooting the military, the ones who were piloting the kryptonian dropships and the ones who were on the Black Zero Ship that was headed to Metropolis to start the terraforming process.

Because in Man of Steel we saw that the Kryptonians were inside the ship checking the terraforming process of the World Engine. Unless in this timeline, The Black Zero Ship was self controlled with the Kryptonian technology that Zod had on his armor to start the terraforming process.

I already understand why Nicolas Cage's Superman, after all. It is a parallel universe where Tim Burton's Batman exists and in that universe the plan was for a SuperCage to exist. It does not remove or lack the reference. The same thing happened to the Flash movie as to the story of the Mephisto event: One More Day from Spider-Man.
