As a semi-related example, GZDoom does a whole lot of things differently than the original DOOM engine and supports a lot more features, but you still see a lot of people equate it to the original engine and treat GZDoom as just a modern way to play DOOM (which results in some frustration if you know about this and look at people wondering why Brutal Doom or whatev doesn't work in the Bethesda remaster's engine, but I'm digressing). EDIT: And on the flipside, you have the Source engine where everybody and their dog can tell it was descended from Quake, but Valve's official story is that it's a wholly new codebase with only superficial similarities; an interesting mutation of this problem. If that isn't relatable enough for you, did you know that Ocarina of Time started with Super Mario 64's engine, which was modified as the devs went along to suit their needs? Does that count as the same engine, or was it so greatly modified that it no longer counts?
