Omni-Man was being assaulted constantly by Cecil by all kinds of things from missiles to reanimen to nuclear powered satellite Lasers. By the time the kaiju came around, which was apparently super super up on various drugs that quantified his power numerous times, Omni-Man was just getting tired. Similarly, the creators made the Guardians more powerful than they were initially shown to be from the comics. Omni-Man being hurt wasn't showing an inconsistent weakness, but a boost in power for them. Alone, none of them could take him, but together and prepared they were a threat. It's why he had to surprise them and take them out quickly before they organized.

Invincible & Omni-Man can move at faster than light speed in space. Invincible & Omni-Man have crashed through buildings and mountains. Omni-Man has crashed through at least one planet. All Invincible & Omni-Man have to do is move at many times supersonic speed. Then ram straight through Godzilla's body. At that speed they'd hit Godzilla before he knew they were even close to him. Omni-Man could lead the way hitting Godzilla first and making it easier for Invincible to follow his dad through Godzilla's body. Do the same to Kong or each could grab a leg of Kong and moving at supersonic speed drag Kong into space. Throw Kong into the Sun. End of fight.
