When you hear the sentence you'd assume he means "missing" as in "being sad about someone's absence". But then he continues with "but her aim is getting better", so he meant "missing" as in "trying to hit something but it land elsewhere" - So basically the joke leads you into the "aww, she wants him back" trail of thought, but then reveals that she throws something at him and while it doesn't hit him she is getting better at it. It's really not as funny when it's explained because the plot twist doesn't hit you, but like I sad, to me the funnier part is that he interrupts the couple and thinks it's a hilarious joke. Sorry, that was quite long, I hope the explanation made sense.
