IS there a reason why my Zbrush doesn't keep my saved Custom UI or SubPalettes? On OSX.

Make sure you are going to Preferences>Config>Store Config. You should also Save UI in the same place.

Can you say, please, what is the difference between "store config"and "save as startup document". Because in both cases I think it all custom interfaces, saving and opening every next time when we are opening Zbrush

Sure! "Store Config" will store the current configuration of the User Interface to use every time upon startup while "Save as Startup Document" will store the actual canvas or viewport in it's current state. Then every time you load up ZBrush, it will start with that startup document/canvas/viewport.
