With the ball valve, when you close it to slow the flow of water, wouldn't it also slow the water going to the end condenser as well ?(which is not what you want, is it?) After all, it's all daisy changed, right? What am I missing?

You’re correct, as shown for the ‘reflux column’ still, one valve in the daisy chain, will affect both condensers. The better hose setup is the one shown for the ‘flute still’ with a ‘Y’ splitter, diverting the cooling water to both condensers. Also, as Boo stated, a must have, is a ‘needle valve’ on the reflux condenser to precisely control the amount of reflux in the column. As a side note, I would control the outlet of the reflux condenser (dephlegmator); that will more than likely ensure the condenser remains full of coolant, at all times. Hope this helps.

I realize now I did a poor job of showing this. As Patrick mentioned down below, The correct setup to use this valve in is demonstrated in the flute setup. You'll have the ball valve connected to the reflux condenser but not pictured is a Ysplitter which splits your water line connection two separate ways - one into each condenser.

Question: If you add a control valve from the final product condenser to the reflux condenser, will this not slow down the flow rate of the final product condenser and cause it to run warmer than normal.

why is the sight glass above the reflux condenser?

If the sight glass is below the reflux, it'll strip all the flavor from the flavoring material you put into the sight glass, so you always want it above to capture the flavor of whatever is in your sight glass/infusion basket.
