I have a children's jacket im replacing a sport zipper in, but the teeth are molded onto the zipper tape and the teeth are rather large for sewing over when i do the top stitching at the top of the jacket. Is it okay to pull zipper teeth off at the top of the zipper that will be enclosed by the jacket fabric?

You can sew on either side, it's really a personal preference. Usually I sew on the front on one side and back on the other side, just because of how I place the zipper under my foot. Also, starting at the top or bottom, is a personal preference too. I always keep the pin in and hand crank over it to ensure nothing shifts.
