The god that is associated with Time is not Khonsu but Iah.

Lah was another lanar deity. He was considered as the adult form of Khonsu. Khonsu marked the passage of time along with Thoth. Lah lost his popularity in the New Kingdom and could be connected with Khonsu and Thoth. So it's safe to say both Khosu and Lah were associated with time
