the song is a complete metaphor. when gaga sings "i'm still in love with judas" it somehow symbolizes how we can't help but loving the people who give us hell. she also plays the role mary magdalene here. this video was mad controversial at the time, many religious protests were held outside her concerts and she was also banned from entering Indonesia.

Maybe because I’m Catholic, but I watched this when it first came out, and recognized so much references to Jesus and the last few months of his life. The biker gang is the 12 Disciples with Judas being the guy from Walking Dead and Jesus being the one she rides with. You can tell who each apostle is by the names on the backs of their jacket, like they show Peter’s name. “Jesus” is easily identifiable by his crown of thorns. They would go to town and preach and spread the Word of God. That’s them in each of the various towns, traveling, where you see people reaching out towards them because they’ve heard of His speeches and miracles. Gaga is Mary Magdalene who some say was also an apostle. The scene in the tub is right from the Bible when she washes Jesus feet and dries with her hair. Judas betrayed Jesus by kissing him on the cheek and then giving him up to Herod, and you see in the video Judas kissing his cheek which signifies he’s about to betray him. Near the end, Gaga gets stoned, another common practice during that time. There’s way more, but anyone who is Catholic or studied theology will notice all the parallels right away.

The part where she’s getting stoned, she’s suppose to resemble Stephen who got stoned to death in the book of Acts Chapter 6 where he saw a vision of heaven opening and the Son of Man standing on the right hand of God!

If I'm not mistaken, the scene where she drowned in the water is supposed to be a metaphor for either birth or cleansing. However, because she has sinned so much for loving Judas, she then drowned instead of being cleansed.

You guys were actually spot on! Very impressed with your intellect, since many people don't get it at all. The song is about her falling in love with the bad guy that only hurts her (symbolized by the biblical betrayer Judas), even though she should be with a good guy. The video is about her being in a marriage with the biblical Jesus, but having an affair with Judas. When her affair came out, the people and her husband make her shoot Judas in front of the people to prove her innocence. She breaks down however and thus admits to cheating. After that they show a shot of her being hit by waves from the back, symbolizing how she wants to wash herself clean from her sins. But since she's gone too far and sinned to much she's being drowned by the water instead of being cleansed. At the end people stone her for betraying Jesus with Judas, symbolizing how her love for bad boys only leads to heartbreak and an inner death.
