Dr Manhattan used Flashpoint as an opportunity to to change how events play out in the DC Universe, without Barry doing this Dr Manhattan couldn't have created the new 52, also Dr Manhattan can't effect the speed force that well and the speed force can keep you safe from Manhattans changes when OG Wally came out from it, Dr Manhattan made it so that shouldn't be possible

It is like the “What If’s” title where it imagines the character from the main universe becoming other character in the alternate story. For example, “When Batman is the Joker” or “When Agent Carter becomes Captain America”. The only Flashpoint Batman villain I ever even knew about is Martha as Joker. You're the only one who's ever mentioned Penguin, Killer Croc, Selina Kyle and Harvey Dent being in this universe.
