My guess (I'm not a professional modeller by any means, I model meshes for SecondLife, however it does use many game methods,) with the eyes being different is the size and range of the expressions; Spyro obviously has the widest range, while the adult dragons have smaller eye sockets, so a single round set was all that was needed. By doing "planes" for Spyro's eyes, they can stretch/bend in easier ways than the ball would, allowing for less deformity.
