Hi Burak! It sounds like you got a lot of BLAST hits that had high similarities. It means that's the resolution you are able to get with your sequenced product so really it would be difficult to choose. To narrow down further, you can sequence more of the gene you used to include more divergent regions. Alternatively, you can try sequencing other genes in your organism. Good luck!

I am getting dark grey vertical bars above those A,T,G and Cs, what those indicates? Some bars are of short height,some are small, on some its not there.

Hi shweta gehlout. The height of the bars you're referring to indicates the quality of the base calls. The higher the bars, the more confidence you have in the accuracy of the base calls.
