Pretty sure what happened was that Sonic was trying to grab the switch at the same time he was hanging onto Tails and the game didn't know what to do. Something similar can happen in Flying Battery. As for specifics, I dunno.

It's interesting how as the game goes on there are little visual glitches even in stages where no clipping has been done yet- Knuckles in the beginning of Mushroom Hill, for example. It looks like all the repeated zips and whatnot are taking a toll on the game's overall stability somehow.
