The T-1000 has no ideal how to answer espond to the emotional story and question, but understands it has to end this conversation. Then decides to follow his advice.. This is calculated also, because the t-1000 knows this will add to her camouflage of remaining hidden. As for her knowing he was here, she can see things all around her thanks to the Ell in the tank. Her Ell in the tank, is a lookout and relays info as if she was watching herself. I'm willing to bet she can leave tiny parts of herself in key areas, to see what's going on. Doesn't have to be as big as her Ell.
