On the topic of the Ghost Girl from XY, she actually does appear in ORAS. One of the Hex Maniac NPCs in Mt. Pyre says very similar dialogue to the Ghost Girl in XY and doesn't battle you at all. I have the feeling that GameFreak was preparing to build up a narrative with the Ghost Girl across each of the Gen 6 games that will cumulate to a potential appearance in Pokemon Z, but that never came to fruition, which results in the Ghost Girl's story never getting explained as she does not appear after ORAS.

The animal crossing one reminded me of these recurring nightmares I used to have as a kid. Every time it would be like an animal crossing village inside of this big box sort of thing with the sky painted on. There was always creepy psychological horror kinda music and all the villagers pretty much had that hollow face which was just three black holes for the eyes and mouth, I’d walk around the village trying to talk to people and find a way out but they were always silent, and then eventually they’d disappear and everything would become more dark and dim and it was just get way more eerie, I never trusted animal crossing as a kid after this lmao

He didn't even put the sounds in the game, neither.. witch is odd to me? Also, the same thing happened to me. The loud scary noises in Splatoon boss arenas have a fairly believable lore explanation. Reminder that the Octarian race you fight in those campaigns were forced into hiding underground by the inkling race after the great turf war. Sure they were KEPT underground by the pettiness of Octavio, their leader, as we see with many Octolings such as Marina, Eight, and the character you can play as in Splatoon 3 “escaping from tyranny” and coming to live on the surface with the inklings with little to no issue (it’s implied modern inklings aren’t even bright enough to notice a difference or care). Regardless, they’re living underground in these massive chamber’s originally built by humans unsuccessfully trying to escape the apocalypse 12,000 years before Splatoon 1, and require large sun-like light bulbs and massive TVs to give the illusion of a sky to the Octarians living on all these floating structures they’ve constructed in these chambers. The only problem is that the Octarians are going through a power shortage, and had to steal zapfish, an inkling source of power, to keep the lights on. But you, the player reclaim those zapfish. 1 by 1. Those sounds are the consequences. Those echoing crashes? The sounds of massive lightbulbs disengaging. The screams? The sounds of thousands of octarians suddenly plunged into absolute darkness.

And if you have multiple redeads in the same room and defeat one, the others will walk towards it and kneel down next to it until it disappears (is this implying something?).

I could have an answer for that. A theory I heard was that the redeads in castle town, are the same people you see when you are a child. They just got turned into redeads. Some people from castle town can be found in kakariko when you are an adult, but not all of them. If you believe this theory the redeads kneeling next to one before they disappear could be mourning the one that died.

It's caused by the original version of the game's lighting engine were at fixed angles, Luigi's shadow gets displaced because it's unusually low and if the camera and light source are slightly tilted upwards so at the fixed angles from Luigi talking to certain toads, answering the call in the telephone room when lightning flashes, or Luigi called Professor E. Gadd, the shadow gets displaced
