I have a basement shower drain that is currently flush with the floor. Will I need to drill and expose this drain pipe to install a custom shower pan?

Yes, you will need to make a 6in diameter cut in the slab for the pan to sit flush. The hub of the drain is 5.5 inches in diameter and sits 2 inches below the floor. Please call our tech support team if you have additional questions. 954.323.0125 ext. 212

What is the material above the plywood floor and below the mortar? Is it a waterproof plastic or membrane?

It's a layer of black roofing paper, it's used as a water membrane between subfloor and pan.
