I am going to assume, hoping I am right on this.. But wasn't it because of the Eobard/Wells who confessed to killing Barry's mom in order to set his dad free from prison. Which would mean that version of Wells (as Eobard Thawne) left all his assets to Barry, including Star Labs.

Not if Devoe is alive and well. All evidence at that point would be circumstantial with no proof of a crime committed. No medical records, no confession, no body, and the "victim stating that they are fine and it never happened "... the case would be thrown out.
