I always thought that it was Mettaton in a Pacifist or Neutral Route and Alphys in a Genocide Route. Here's why. Just before fighting Mettaton EX, one of the lines of dialogue when he's in his box form, he'll say "I WAS THE ONE WHO HIRED EVERYONE TO KILL YOU!" Although he could be talking about the CORE enemies, he could also be talking about others, such as Muffet. But this is unlikely, because Mettaton doesn't have a smile in his Box Form, and I doubt he would flip his switch just to hire someone to kill us. This makes it more likely to be Flowey, or someone else. As for Alphys, when you are about to fight Muffet, she wasn't actually supposed to be there, and was supposed to evacuate with Alphys. So Muffet technically wanted to eat you up on her own, without having anyone to tell her to do so. This is because before fighting her in a No Mercy Run, I noticed a few changes in her dialogue, such as "I heard that they love to stomp on them," changes to "I heard that they hate everyone." Some other changes would be during her battle, if you haven't killed her yet that is. She will describe the person who came to like some nerd junk, and that they told her that she had to leave or else she would die. I don't exactly remember the dialogue, but it was something similar to that, and the only way I found out about this was because I was trying to do as many betrayal kills as I could in my Genocide Route (MUAHAHA). I still think it's Flowey. Flowey knows you have the ability to reset, so it doesn't matter if you get killed. We don't know that taking all 7 souls was his plan from the start, maybe he's mad that you are overriding his ability to reset. He likes messing with the timelines (even if its gotten boring) and might just want to see what Frisk/Chara does. Maybe he knew you'd win and wanted to test if you'd kill Muffet. Maybe he just doesn't like spiders. Before anyone says it's Mettaton: His new body had never been seen before, so there's no way he was able to transform. He'd been pestering Alphys about getting his body ready for such a long time, why would he change just to change back? Why would he need to change form to hire Muffet at all? He admits to hiring the monsters in the core, but not Muffet. He didn't need to transform to hire them either. It just doesn't fit.

Flowey pretty much has infinite money, due to the fact he breaks the 4th wall by knowing about your power to save the game, so that probably means he can edit the save file just as much as you can... _Creepy_. So Flowey probably can add as much gold to his save as he wants, meaning he could easily give muffet as much gold as she wants. So, Flowey can get as much money as he wants, but he can't seem to kill you... So he hired muffet to kill you... *Make sense?*

It's actually Mimi from Super Paper Mario :P Mettaton is unlikely considering he (or Alphys) prepared the whole Hotland section and he probably wanted to make sure you'd get to the final room, heck, anything that has to do with him is broadcasted thoughout the underground. Meanwhile, Mimi is a shape-shifter that usually takes the shape of an innocent girl with a sweet smile. She can also turn into a freakishly-looking spider monster that you beat by stomping on it that, inadvertedly, make its legs tear themselves off. All that's left to explain is what the hell is Mimi doing here and why she wants your soul XD but it's an overall very neat reference imo
