I'm guessing the in-universe explanation is that Vegeta actively chooses not to go ssj3 later on because of the drawbacks (stamina/ki drain). So he instead tries to just master ssj2 (similar to Goku mastering ssj in the Cell saga). And if you think about it, it's never outright stated in DB Super that Vegeta "can't" go ssj3. So plot hole avoided.

I think we are meant to interpret that ssj3 is just unreliable in most cases, so vegeta just masters ssj2 to be able to draw out more power instead of going to 3. 3 is more for if you know you can end a fight quickly.

I knew he could always use Ssj3 but chose not to because of it's drawbacks, and here he probably used it as a last resort. Only reason he didn't use it in Super was because he had Super Saiyan God, the much better form.
