faTimeAlign should never be used on a master channel. Always on the individual channels ;-).

Do I have to Phase align only bass and Kick or do I have to go through all this in all tracks?

You don’t have to do any of it but if you struggle to get your kick and bass to sound in tune, gel together - the phase is the problem 9/10 times. I rarely do it with other instruments

For psy bass lines , can’t you just make sure the kick only plays on beat 1 & the bass comes in on 2/3/4. Basically make sure there is nothing playing when the kick plays?
