In the anime it was shown that rough skin doesn't trigger if the pokemon is ok with the person giving it pets. There was an episode about this with a Sharpedo. Another VERY early episode with Ash burning his hand on Ponyta's fire but when it trusted him it didn't burn him.

Exactly. Hypnosis only remove the weak inhibitors like meaningless fear of social interactions or allow yourself to trust someone. But you can not force someone to do something that goes against his personality or endangered him in any way. A common way to break hypnosis is fire or the smell of sulfur.
