The reason Batman won the second time was because he knew Bane's secret; the mask. Once he disabled it, he gained the upperhand. He didn't realize the mask kept Bane from feeling any pain, when they first fought. That's why he lost.

Joker wanted Batman to show up. He wanted Batman to witness the ships blow up so he could convince Batman that Gotham doesn't deserve to be saved. His goal all along was to get Batman to join Joker's side so his master plan of chaos would be complete. Batman was the one last person who could stand in his way after he turned Harvey Dent.

He said that all peoples are as crazy as him, they all are just pretending to be good, their moral code is just a big joke, it will be dropped at the first sign of trouble. Now connect that monologue with this scene, you will realise that joker wasn't lying atleast for this time. He wanted to prove what he said to batman and that's why he put bombs on both ships and gave civilians a trigger of prisoners ship and vice versa. Here he created that 'trouble' situation so if any one of them blows the other ship he would have been proven right. That's what i understand.

If this were to happen in real life where everyone on both boats could cause a detonation if they wanted to. There is no way both of the boats wouldnt do anything. All you need is 1 person who doesnt care about others to flip the switch. For both boats to survive irl, there would have to be a team of people stopping anyone from getting the detonator... on both boats. GL with that.
