I'm in a university rn, and by no means a small university, it ranks #2 in our country and our teacher taught exactly this whole course but over the span of six months and that too lazily, I thank you for putting this up for free. By no means do I plan on doing rigging as a career but it's good to learn it!

Question, After we freeze transformations on the controls the pivots change to world orientation, which is different from the joint pivot orientation, shouldn't our controls follow the joint orientation to make rotating the arms more intuitive. Is there a way to freeze transformation and match the control orientation to the joint rotation orientation?

Did you delete your history or freeze your transformations in your blenshapes? If you did, then that's what did it. Blendshapes need the history (connection to original mesh) and translations. You might need to recreate them. Sorry!

can you make a video on how to unbind the joint to the skin? so that I can change the position of my joint :(

You can click on the mesh, and in skin, choose Unbind Skin. That will remove your bind to the skin. Hope that helps!
