She was a complete a-hole afterwards. But kinda can understand her. Hasn't committed some atrocities. Hasn't killed her loved one because of some weird concept of honour. Was simply destroyed in vile psycho-games.

Primarily to show "how" the Cylons were trying to cohabit with humans on New Caprica. You never see them in the poorer areas and on Colonial One they're basically giving orders to Baltar. But their whole reason for being there is to force the humans to cooperate with them in the hopes of procreating with them. Given Leoben's earlier interest turned obsession with Kara during his interrogation, he obviously requested that she become his partner for an attempt at creating a family and possibly procreating. It's more of an extension of the human farm from Caprica than a new subplot if anything.

I always thought this arc was the confirmation of how completely lost the cylons were, obsessed with their creators and incapable of making a path for themselves that didn't involve the humans. It was also after this that the story started relying way too much on the whole magic juju parts of it and the show's quality took a hit.
