I've ridden a rear disc on my tri bike for 15 years in a really windy area and it's barely noticeable in crosswinds. If anything, you can feel it giving you a slight push forward if it's windy enough. It's like going sailing while biking. :) Very cool feeling. I would get questions all the time how I was able to ride it - people are definitely misinformed. It's the front wheel that's the problem.
