They could just fight in spirit form and not worry about people seeing them, or affecting the real world at all if they couldnt then they could just use it all the time to dodge attacks. they are suppressing their abilities while in spirit form. They can still interact a spirit is still a spirit even if manifested. Archer literally explained all of this to Rin in FSN.
