So if I miss flags and beat the boss is it pointless going back to find the missing flags other than just having it say completed under the mission tab or is there another benefit?

Idk if im missing something or what but im fortitude 10 and all the enemies near me are at least 15...some over 20....i was hoping theres a way to increase fortitude to as high as my enemies cuz theyre smoking me

Sounds like you're missing flags in the level. If you've found them all your Morale can't drop below 20. To get it higher (25) faster, kill more enemies by hitting them with Martial Arts of Spells and land Fatal Strikes.

@fuzzybearbarian yeh I did find one route where there were enemies closer to my level and managed to progress through ppl shooting me with fire balls from a trebuchet in like the 7th level

Agreed. For people who already good at it, usually get M25 from exploring before bosses' room and can annihilated them easily. It's very anti-climactic for ppl who need challenge. [jump of the cliff to nerf ur morale before bossfight is stupid solution] And for ppl who couldn't win at morale25, how could they win when the morale getting lower? It's really weird system that's contradict to player playstyles.
