You're right, they don't carry hay bales up a ladder, but they also don't carry them up stairs! ;-p The big opening on the top floor should have a beam extending out at the top of the roof, and there is a rope and pulley on it so they can easily lift and swing bales in.

If you're alright with torches on the lower level of the barn you can just put them on the wooden support pillars, because mobs can't spawn on path blocks. If you're not alright with torches on them you can hang lanterns from fences on the support pillars. For the upper level, you can put lanterns on the edge of the fences as what was intended to be the lighting, in case you want some holes in the carpet when apocolyptificating. You can also use the carpet to justify putting holes in the fence where it may have broken, and a few holes in the roof can also help light up. I'm looking forward to it!

If you make the grass block a path first, you can then put the gate over the top of it and it stays a path :)
